Engine at Zero on Mission Restart
When restarting a mission (after hypering out), the engine is set to zero thrust, regardless of throttle position on the controller. Moving the throttle is necessary to start moving. The same mission (noticed in XWHM3, will attempt in others) does start with engine working properly when the mission is selected from the main menu.
UPD: YWHM2 behaves differently - on restart (and mission start), I was always at full throttle until I adjusted. Will continue to check.

As far as I can tell this is working as intended. Ships start at the speed mandated by the mission. Input from the player will override that starting speed. If you consider that I am not taking something into consideration, feel free to reopen this issue with more information.

There is absolutely a bug here. For example, in the original XWHM3, the player starts at 30MGLTS. In XWVM, they start at 0MGLT.
