output changed and how to filter the super-enhancer list?

Hi,

I tested ROSE and it gave me two files in the output folder:

12KB_STITCHED_ENHANCER_REGION_MAP.txt and Plot_points.png

How to filter the MAP.txt file? I had ~10,000 lines in this file. and the png file is empty....

I checked my log file, it looks like ROSE did not run successfully.

It complains:

folder output_dir/gff/ does not exist folder output_dir /mappedGFF/ does not exist

But they are exist on my computer. Not sure why it complains.

It also says:

ARGUMENT 'output_dir/' ignored

ARGUMENT 'output_dir/12KB_STITCHED_ENHANCER_REGION_MAP.txt' ignored

ARGUMENT 'output_name' ignored

ARGUMENT 'NONE' ignored
