i was successfully running ROSE using my Mac terminal but after I updated to el capitan, i seem to be having a problem with R. The mapping step on ROSE works fine but when I get to "calling and plotting super enhancers" i get the following error:
R --no-save file_output/ file_output/1_12KB_STITCHED_TSS_DISTAL_ENHANCER_REGION_MAP.txt chip.bam < ROSE_callSuper.R
and then it just stops running

Does running this line of code work when typed into the command line outside of ROSE? Do the input file parameters look as they should?
