In example 2.2 appears as #Max # mismatches in seed alignment in bowtie analysis (0-1) which is the definition of bowtiemiss parameter.

    The same with:

    #Length of seed substrings in bowtie analysis (>3, <32) read_mismatches=2

    and bowtieleng parameter

    Final read alignments having more than these many mismatches are discarded. The default is 2.
