Rainbow output directory not the top-level one in utilities

The get latest output directory in most of rainbow's utilities do not return the shortest path, but the latest longest. The problem in commonFolder mis-computed in baseUtility.addOutputData.

This was related to the commonFolder var that was reset in resetList() so each time a new file was processed. It's now reset in setContext. And the bug is fixed.
