Currently create index page does not allow to add condition for Partial index (WHERE clause)

Agreed. As partial indexes require SQLite 3.8.0, phpLiteAdmin should only offer this functionality if the SQLite version is at least 3.8.0. Maybe there should also be a warning that this will render the db unreadable by older SQLite versions.
